Travis and the research team successfully capture a Graboid, and he harvests it’s antibodies to save Burt’s life. Afterwards, the Graboid is destroyed before DARPA can take it and turn it into a bioweapon.

LONG VERSION
Burt Gummer (Michael Gross) and his son Travis Welker (Jamie Kennedy) are back in Perfection running Uncle Walter’s general store, since Jodi left town to go to work at a law firm in Reno. Burt is having problems with the IRS, and is facing having all of his remaining property confiscated by them. One day, they get a call from Dr. Rita Sims (Tanya van Graan), the head of a research facility in the Canadian Arctic. She is convinced that a Graboid is responsible for an attack that killed three of her researchers, and they feel that Burt is the only one who can help them. Burt tells her that Graboids cannot live in cold weather, but he is told that due to global warming, the area is experiencing unusually warm weather. Burt and Travis agree to go and are soon flying to the Arctic.

As they are flying to the facility, Burt and Travis’ plane is attacked by an Ass Blaster, but it’s killed when it flies into the plane’s propeller. Their pilot Mac safely lands at the facility, but she says the plane will be out of commission for a while while she repairs the engine. No sooner are Burt and Travis on the ground when they are visited by the facility’s neighbor, Agent Cutts, who warns them that, no matter what happens, they are not welcome at his facility. Burt learns from Mac that he’s from DARPA, and he now thinks that’s why the Graboid is there: for DARPA to turn it in to a bioweapon. Burt and Travis soon meet everyone at the facility, including Swackhamer, the facility manager and resident jack-of-all-trades, and Valerie (Jamie-Lee Money), a research assistant who is also the daughter of Val (Kevin Bacon’s character from the first movie), and the one who suggested to Dr. Sims that she call Burt. Burt suggests temporarily evacuating the facility, but the only road in and out of the area is blocked, and with the plane damaged, they cannot leave.

Later that day, an Ass Blaster attacks the facility, killing their only security guard and trapping Dr. Sims’ assistant, Dr. Freezee. Burt runs out to rescue him and kills the Ass Blaster, but on the way back to the main building, Burt suddenly screams and collapses. He’s taken to the medical area, and that’s when he learns that at some point in his life, he was infected by Graboid bacteria, and it’s now killing him. The only thing that can save him now is antibodies from a live Graboid. Just then, the Graboid attacks the building, killing the only medical doctor in the facility in the process, and later Dr. Freezee. During the attack, it also destroys the facility’s communications antenna, so now in addition to being trapped in the area, there is no way anyone can call for help.

While Burt is coming up with a plan to kill the Graboid, Travis is trying to figure out how to capture it to harvest it’s antibodies, but Burt says don’t bother, since taking one alive is impossible. With Swackhamer’s help, they develop a way to electrify the groundwater, basically making an underground electric fence. While Swackhamer is at work, Agent Cutts and some of his team arrive looking for help, since the Graboid is attacking them too. Burt confronts them about turning Graboids into bioweapons, but Cutts insists they have nothing to do with it being here, but that’s not a bad idea. Since the Graboid attacks on both facilities occurred at the same time, they now realize that there are two Graboids in the area. Burt then puts his plan into action by placing a home-made bomb onto an ATV and having Travis drive it away as a diversion, with the rest of the team heading to the hanger. It works, and the Graboid is destroyed. Just then, the other Graboid attacks and nearly kills Dr. Sims, but Travis is able to save her, with help from Valerie.

As everyone is running to the hanger, Burt collapses again, but he’s able to climb onto a nearby rock formation before passing out. Swackhamer then turns on the “electric fence”, and the Graboid is unable to attack them. Meanwhile, the DARPA facility is attacked again, and now they learn that there’s yet another Graboid there. That Graboid kills all of the DARPA guards and researchers except Agent Cutts, who is trapped on the roof. The attack wakes up Burt, who is now able to get to the hanger. The other Graboid tries to attack the hanger, but Swackhamer doubles the charge on the fence, and the Graboid gets killed from the shock. However, it also shorts out the fence, leaving everyone vulnerable again. Because of Burt’s second collapse, Travis reiterates his idea of capturing the last Graboid and figures out a way to do it.

As the last Graboid is retreating to lick its wounds, Burt collapses yet again, and now he’s unconscious. Rita gets him back to the facility’s medical area, while Travis and Swackhamer go to rescue Agent Cutts. But before he does anything, Travis gets Cutts to promise to use his government contacts to have Burt’s IRS debt wiped clean and make it so that neither of them ever have to pay taxes again. Cutts quickly agrees and he is rescued. With everyone back in the facility, Travis reveals his plan to capture the Graboid. They will use a hook attached to a wire to catch the Graboid like a fish and Mac will fly the once-again working plane, connected to the other end of the wire, and pull it into a shipping container. Once inside, everyone will use spears to prevent it from escaping. The plan works, and after they successfully destroy the Graboid’s tentacles, Travis goes to harvest the antibodies from it. He climbs inside the Graboid’s mouth and collects some of it’s venom, and then Dr. Sims converts it in a way that can be administered to Burt, which saves his life.

With Burt now recovered, Agent Cutts follows through on his promise and delivers to him signed documents that will remove his tax debt and they never have to pay taxes again. Cutts then says that DARPA will be taking the Graboid and will follow through on Burt’s idea to turn it into a bioweapon. Burt, knowing this would happen, initiates the final part of their plan. As one of the researchers flies a remote-controlled plane into its mouth, Burt activates the bomb attached to it and blows up the Graboid. As Cutts walks off disappointed and the surviving researchers say goodbye, Dr. Sims, who had been flirting with Travis throughout the movie, tells him she’ll be back in the US in six months to start their relationship. The movie ends with them kissing.
